Im generally a PC guy, so I don't know my why around Macs too well.
I have G4 with OS X 10.4.5 installed.

Recently I've been hearing what sounds like the drive clicking, and a
beep, coming from my system every 30 minutes or so... Is there any disk
diag tool? Or logs that would record possible error when the drive
cycles? Could this be something else?

Several. Including free SMART drive diagnostics. Version Tracker is your
friend.

Could be, but I'd back up everything while checking things out if I were you.
